Haplotype Networks: construction, refinement and usage

I am working on improving methods to infer, represent and compare phylogenetic relationships using haplotype networks.  This allows representation of phylogenetic ambiguity and non-reticulate relationships (e.g. horizontal gene transfer, recombination, gene conversion, etc.)  Additionally, I hope to develop and improve methods for inferring recombination events from sequence patterns and evolutionary relationships.  Finally, I am interested in increasing the usability and repeatability of phylogeographic inferences.

My research is funded in part by an NSF graduate research fellowship.
